The ordering of the articles is controlled by a set of parameters in Custom Properties main configuration.

Ordering field
Featured first
For a manually arranged order, I'd suggest the following setting:
Category ordering: ordering
Items ordering: ordering
You then proceed to order manually your category and the articles within each category.
You can also enable 'Featured first' so that Featured articles are displayed before other results.
